Not really sure what do you mean about customizing product navigation. The theme works exactly the same as any other WooCommerce theme. Additionally, you can set filters in the sidebar areas (there is a left and right sidebar and dedicated filters sidebar above the products).

As for the search – it’s the standard WordPress/WooCommerce search available either in the header area and/or in a standard sidebar.
