We have enabled custom free delivery option (In theme option=>shop) but still the other shipping option is not hided in checkout page where free shipping is available.

That’s a totally different thing. Our custom feature would only work for the default WooCommerce shipping methods. Those defined for the vendors would not be affected. That’s why tehre is an option to disable this in the theme options. It can’t be used universally. I guess you’d need to consult if this is even possible with the WCMp support team.
